My great-grandfather was in the Burleson and John's Convict Farm; South Part of Justice Precinct 6, Hill, Texas in 1900.

His name was Warren Luther Isom.

How do I find out what crime he committed? I just can't seem to find any records.

You need to contact the Hill County courthouse and ask them which court was handling criminal cases at the time and then ask them to look in the records or hire someone to do it for you. Believe me, it will definitely be worth it. You may also have luck by contacting someone in the genealogy/history section of the library of the county seat and ask them about it and newspaper accounts or anything about this particular convict farm.
