I had the same thing, a message notification that wouldn't go away even after I read it and deleted it.
Notification then displayed the next message even though I read it months ago.
I created a new folder named OLD and moved all messages the the OLD folder, now I don't have any messages in the inbox. Awaiting the next new message to see if notifications behave as it should.
