I am assuming that your cousin's father and your father are/were brothers and that you are speaking about his Y-DNA test results.

Short of a testing mix-up, have you considered the possibility that your cousin was fathered by a man from Haplogroup A, rather than by your father's brother, and that fact was never disclosed by your cousin's mother? It certainly wouldn't be the first time that such a thing has occurred.
