Just the same problem here!!!! Unfortunately I upgraded to Yosemite on both my iMac and MBP so I'm going nowhere!! Any suggestions gratefully received.

If you're using any earlier version of FTMM, other than the last, FTM for Mac 3, you should really upgrade it.
If you already have FTM for Mac 3, download the"upgrade". You should get a "pop-up" advising you to "upgrade", the first time you open FTM Mac 3, after the Yosemite upgrade.

Having been using Yosemite since Public Beta 1, I was aware of the problem early on.
Although I was forced to abandon the first Mac version as it simply could not handle my database, I have continued to use it for bits and pieces. I looked at Version 3, but saw little point in giving it a try as it still seemed to be only 32 bit. Browsing in the App Store today I noticed that the Yosemite tweaked version 22.2.3 (App Store specific version numbering) includes 64 bit support so I bought it.
So far as handling my main database it is incomparably better than the first version. I remain disappointed that it requires 10 to 20 times as much memory as my main program and I shall not be using it for that as I crashed it very quickly. It has nevertheless given me back the functions that I do wish to use.
With reference to the thread about backups, although it says it is backing up, I cannot find what it is doing with the file either

FTMM3 is creating backups, but it hides them deep in the user's library folder. The exact path is
~/Library/Containers/com.ancestry.FamilyTreeMaker3/Data/Library/Application Support/Family Tree Maker Autobackups/
The ftmb backup files have UUID filenames so you’ll need to view the Autobackups.plist to determine which backup corresponds to which ftm file.
The sync files are being stored here:
~/Library/Containers/com.ancestry.FamilyTreeMaker3/Data/Library/Application Support/Family Tree Maker 3/

No problem. With the renaming of the files and the odd location, auto backup seems somewhat redundant for most users. Maybe this will change with future updates?

Digging around the system folders of you Mac is not advisable, and you don't need to.

First rule of Mac, keep it simple. No wonder people are always having issues, simply stop messing around in the system folders.
If you allowed your Mac to do it's job*, the original and back-up file (and that would be "files if you have more than one tree file) *should* be in the FAMILY TREE MAKER folder which is in the DOCUMENTS folder. The DOCUMENTS folder is (by default) next to TRASH CAN icon in the DOCK on your desktop.
*By default, the DOCUMENTS and APPLICATIONS folders are auto-created and reside in the DOCK.
The purpose of a back-up file is in case the original file becomes corrupted. The back-up of the original you worked on, auto-updates every time you quit the FTMM program, which should be done when you're working session is finished.
Macs are infinitely more disaster proof than PC's, however stuff happens, and some type of back-up storage for all your files should always be employed. Whether it's virtual or a hard device, use time machine with it, set it up and forget it until you need it.
Once your FTMM file(s), both the original(s) and back-up(s) have been updated, you can trash the older versions of the files. Again, all these reside in the FAMILY TREE MAKER file, in the DOCUMENTS file.

The problem is that is where the Apple App Store version of FTMM 3 puts them. There is nothing in Preferences which allows you to set where it goes, nor even to tell you where it has gone. It is unclear whether you appreciate that whilst the same essentially, this is not totally the same animal that Ancestry sells by download via Nova Developments.

It doesn't matter where you downloaded the application from.
The tree files (originals and back-ups) created by the FTMM application reside in the FAMILY TREE MAKER file in the DOCUMENTS file. This is all by default. The FTMM application resides in the APPLICATIONS folder.
Perhaps you removed the DOCUMENTS folder from your dock, in which case you *might* do yourself the favor and move it back. Mac's OS is a fantastic organizer, and adapting to it (again there's a learning curve to it and a steeper one for PC converts) will enhance your user experience.
