I have the same problem with FTM2009 and sent ancestry/FTM my file. They have replicated the same problem and sent it to the software team to look at. I have not heard anything back but will let you know progress (if any). I also have the problem with FreeBMD hints not going away after I have merged the source data...the ignore record is greyed out so cannot use it either.
