Merging files / duplicates problem

I recently took my master Legacy file & that of my wife and merged them into one. I figured one day my children will want to have one file with all their ancestors. I knew my wife & I share several connections, as recently as my great-grandmothers' generation and of course way back too. I ran the Find Duplicates option and merged about 12 people, including myself, her, my children, as we were all in both original files. However, there are several individuals which were each in both my file and hers and are now showing up twice in the new "master file" I created. For example:

My great-grand Uncle Morris McGowan (bro of my gr-grandmother) married one of my wife's distant cousins. In my file he is my GGRU and in her file he is simply Wife of X Cousin X removed. The same for her in mine.

I don't want him or her or their children listed more than once in this new master file. I have ran the merge and find duplicates several times, changing various options and still, the program doesn't find duplicates. I know they are there as I see them, and several others, in the Index.

How do I make the Merge/Find Dup option find these duplicated individuals? Or, do I have to go person by person and manually merge them into one person?
