Anybody else having problems with records having different spellings of last names?

I have been trying to research my grandpas family for years now & every time I think I have found something it comes up with different spellings of the names I'm looking for. He was born in Juana Diaz PR to Gloria Maria Dones & Carlos Jose Algarin Colon. He moved to New York with his uncle (his mothers brother) when he was 9 or 10 yrs old. His mother & half brothers joined him in NY a few years later. He joined the Airforce straight out of high school & lost contact with his family. I cannot find any info on either of his parents. I have found a few hints on his grandparents from both sides but every record I find the last name is spelled differently or there is an entirely different last name on the record. Is this a common thing that others have found when looking up records from Puerto Rico???
